Cleavage Scores


The cleavage score between amino acid residues a and b is calculated as follows:

C(a,b) = ln ( f(a,P1) / f(a) ) + ln ( f(b,P1') / f(b) )

f(a,P1) - the observed frequency of amino acid a at position P1 of a cleavage site
f(a) - the frequency of amino acid a in the protein database SWISSPROT
f(b,P1') - the observed frequency of amino acid a at position P1' of a cleavage site
f(b) - the frequency of amino acid b in the protein database SWISSPROT
The amino acid frequencies for the P1 and P1' positions were defined by analyzing the amino acids at the C-terminus and its immediate flanking residue in a database of naturally processed peptides and their source protein sequences (Altuvia & Margalit, 2000 [Pubmed abstract] )
